What program do you use to CG? if you have nice dark lines when you scan in, and you're using Adobe (only program I can really use for nice coloring XD) don't even bother going over and inking (it's a pain in the ass anyways) create new layers over your lines (yes over) and set the layers to "Multiply". Fill in the correct (flat, no shading yet) colors, and make a new layer for each new color, or where-ever you see fit. Then use the "Dodge" and "Burn" tools to highlight and shade (set on Airbrush, not on hard brush, and set on midtones, opacity (or whatever it's called) 50%). As long as you have nice dark lines, you won't really need to worry about inking or not inking.

personally, i advise to never use dodge or burn. for one, it means that if you want to go over it with color, you won't be able to do it.
i do my coloring and inking on Photoshop. i use many many layers. one for the inking, one for the hair, one for the eyes, one for the hair color, three for the shadows and another for light.
